The court ordered that she be kept in jail until the jury finishes its work or if she comes to testify.
Manning said in a statement earlier in the week that she was prepared to "face the consequences" that would come from her refusal to answer the panel's questions.
Prosecutor Tracy McCormick said she could easily release Manning from prison if she complied with the law and testified.
In 2010, Manning was sentenced to 35 years in prison for leaking a file of military intelligence records to the WikiLeaks website.
